Boxy Is A Google Inbox Desktop App For Mac
I think a lot of it has to do with iOS where native apps are the default. On the desktop, we’re moving everything to the web. As much as I love iOS, If you told me that I had to pick between macOS and iOS, I’d choose macOS. 
These emails remain in my inbox and are marked as read. I rarely archive nor prefer to because if I want to ever reference that archived email again it's quite a chore.

I notified the developer as soon as I noticed the problem and after 4 days there’s still no fix. If the developers want Boxy to be an app that any InBox user will be willing to use, they will need to do better.
